At this point, it's impossible to say just how detailed the implementation of the civil war will be, though I highly doubt we'll be attacking and conquering or even destroying any towns or cities we want and having enemies be able to do the same, we must remember this is not a strategy game we're talking about, and the civil war is not really the main story of the game, rather, it's probably going to provide background for the real main focus of the plot, namely, the dragons. The most I can see Bethesda doing with the civil war is having the factions involved being joinable factions, similar to Morrowind's great houses, like said great houses, joining one should present joining another, and then your quests would likely involve helping that faction, some of which could involve attacking or defending contested locations. We might also occassionally see forces of those factions fighting like in New Vegas. In any case, Since Bethesda went out of the way to have a civil war in the game, I'd be quite surprised if they don't do anything with it, but I oubt it will be given as much focus as dragons seem to be.
