They didn't necessarily cease to exist, the uesp states they may have transcended planes. They weren't trying to uncreate themselves IIRC. They were creating a device that was powered by a force beyond thier control, or something alike. They were attempting to ascend to Immortals, again thats IIRC. The reason Yagrum Bagarn was left alive is because he was already outside Nirn's plane of existence. The Dwemer within Mundus, the entire plane on which the Planet Nirn exists; Were either eradicated, transcended as they had planned, descended(like being punished for thier tamperings) to a lesser plane which there is no knowledge of, or simply faked dissapearance in a greater scheme. If TES V is really going to be called shadow realm, as speculated(I'm not trying to speculate i know theres a thread for that, just saying), then i think it to be possible we'll be visiting the Dwemers current realm of existence.
Another point to be made is that since Yagrum Bagarn lived through the dissapearance, not death, it's more than possible other Dwemer have also done such by being in the outer worlds(planes of existence). We as adventurers get to explore the planes of Oblivion in TES IV. There are other such realms; sheogorath's, for example, is one of them. Knowing we are not the only ones in Tamriel who go on daring and exciting adventures (it is a crazy world, admit it), I'm more than sure there were Dwemer in situations which would lead to thier salvation from such a large scale dissapearance(this is speculative assumtion based on intellectual inferences). Maybe thier actually doomed by being stuck on Nirn, while thier brethren are in a paradise realm, but i doubt it.
We don't really know much about why they vanished, we only know a relevant cause. We don't know thier fate either.
