I think it should go this way:
Throughout the course of the game there are several "boss" dragons that are story important or just plainly worthy of importance and then there are several other, more generic dragons. And towards the end-game, assuming all of the boss dragons are slain, we could have a couple respawning generic dragons that we can go find and kill if we wanted.
I don't think it would be that great to have such a seemingly integral gameplay element (dragon slaying/hunting) be removed just because the story arc completed. Special, epic dragons? Go ahead and get rid of them end-game. Generic, relatively weaker dragons that still provide a challenge? Keep them. They do no harm and story wise we can just say they get hunted to extinction with their source of power being gone. (which is pretty much whats going to happen anyway if the story goes that way)
