Yes Man represents the Wild Card ending series if you choose him such as how Ceaser and Legate Lanius represent the end-game players for Ceaser's Legion or General Oliver and that Ambassador for the NCR or Mr House for his own intentions.
He has no goals what so ever; his goals are your goals. He is a 'sycopant', hence his name "Yes Man." So he listens and does whatever you say, though a flaw in his AI is that he'll do that with everyone else since he used to be benny's but now he is yours.
So you kill benny; and you heared he wanted to control Vegas for Himself. Now if you hate all the factions, like myself, the Independent route is the only way to go. It is basically like the other ones only it is simular it is 'unknownness' to the other factions. Seeing that some quests rely on you to 'aid' the NCR mainly because the Legion destorys everything and NCR brings in those damn tourists.
Mostly Independenr revoles around what YOU do with New Vegas as you plan to rebuild it. Do you rule it like a tyrannical dictator such as Mr House with the New Families backing you up ruthlessly (such as the Omertas and White Glove Society). Or do you rule it as a benevolant ruler, spreading good to all though implementing you laws with a harsh robotic frenzy fire.
So its literally YOUR ending. You control New Vegas. Now Yes Man is basically the Robot what helps you through all this because you asked him to and he can't say no. So, he helps you affirm control. Though at the ending you don't know if he'll be your ally or rather maintain his own watch. "Assertive programming" can mean anything from him listening to just you or maintaining all systems accordingly.
