Yes man wants me to let him know if i want to "ignore" each faction. What does ignoring them do or mean though? For instance, if I ignore the Omertas they want to attack the strip. Not something i would really ignore.

If I choose not to ignore them I cannot progress in Yes Man's quest.

You don't have to have him ignore anyone if you don't want to, those are all Optional objectives.

Yes Man gives you the choices to make in handling the factions rather than just playing Kingmaker to someone else.
He will also tell you long term results if a faction is ignored, I think he does this AFTER you say ignore one.
Save before choosing to ignore.
