I never played the first Crysis seeing how it was on the PC and I got out of that a long time ago. Although from what I've read I have a good idea of the events of the first game. What makes me confused about the first game is a few things. Firstly, the C.E.L.L - Why are they after you? After prophet? Are they not part of Crynet? The same company that made the Nano-Suit?
And lastly the ending cutscene, why does Alcatraz respond to the scottish guy saying, "They call me... Prophet"?
Also any info on Prophet himself from the first game would be helpful. I know he was your squad leader but whatever happened to Nomad? Why is Prophet infected to the point where he had to kill himself?

CELL appear to be a private security section, a sort of "army-for-hire". Some are even ex-US military (as heard through dialog in Grand Central) who have "gone private" for the pay. They are after you because they believe you are Prophet, whom they have orders to capture (and many have developed a more personal vendetta against him, much like their boss Lockhart). It's made quite clear that Lockhart and his men don't care to listen to Hargreaves' orders, as he refused to listen to Strickland.
All you really need to know of the first game is this: an experimental nano-suit team was deployed under the supposed orders of rescuing a group of researchers trapped on Korean-occupied Lingshan island. However, there they met a race of aliens (the Cephs) whose presence on Earth actually pre-dated humanity by ~2 million years, and "awakened" them. Attempts to destroy the Cephs failed, and near the end of the game Prophet (part of the nano-suit team) leaves, claiming to be returning to Lingshan. (It's also interesting to note that Prophet himself dispappeared for a good portion of the game, captured by Ceph scouts, and when you next see him he has managed to make a weapon from Ceph tech, perhaps indicating that he has more knowledge on the aliens than he tells Nomad)
Now the aliens appear to be mounting world-wide "cleansing" of the human "pest", much like a mold that has grown in their "summer home" while they were away.
Alcatraz essentially "died" in the beginning, and was only kept alive because the suit integrated with his own living tissue in a symbiotic relationship. Prophet had become infected after traveling to the Ceph center of activity in Manhattan, and needed a new, uninfected body to "pilot" the suit. His memories were still within the nano-layers and thus Alcatraz slowly gains access to Prophet's consciousness, and I suppose in the end becomes the new "Prophet".
