i was wondering if your choice of the primary weapon affects the run speed of the secondary weapon.
Fore example if i take feline and nova instead of mk and nova, will i be able to run faster with the nova?

Yeah, just check the mobility bar when you choose your weapons. The higher it is, the faster you move with it.

I know.. but is the mobility bar of the nova affected of which primary weapon i carry with me?

No, only the weapon you carry at the moment.
