Missing Meshes/Textures with QTP3:R

Hi, I'm kind of at a loss here. I'm using Wrye Bash to manage my mods and had QTP3:R installed and working. At some point I noticed the Readme.txt wasn't where I wanted it to be (wrong subfolder), so I recreated the Bain and reinstalled QTP3:R. In the meantime I had installed some other mods as well (Koldorns LOD Noise Replacer, BTQ2048LOD, Optimised Distant Land MAX, IFVM, IS, IDF, ITF, ITF2 and some more I think). So after setting everything up and playing again, as soon as I leave the seweres this is what I get:

I could easily track this down to QTP3:R because it's back to normal when I uninstall it. I have also tried:
- deactiving every mod that seems related except QTP3:R (texture and mesh replacements, LOD mods, etc)
- reinstalling QTP3:R
- moving QTP3:R in the install tab order to first and last position

From my experience this looks like some kind of Archive Invalidation problem. But this shouldn't happen with Wrye Bash afaik. I have BSA Redirection checked in Bain and in Oblivion.ini I made sure the sArchiveList line looks like this:
sArchiveList=ArchiveInvalidationInvalidated!.bsa, Oblivion - Meshes.bsa, Oblivion - Textures - Compressed.bsa, Oblivion - Sounds.bsa, Oblivion - Voices1.bsa, Oblivion - Voices2.bsa, Oblivion - Misc.bsa

The problem I think is that if you changed the package while it is still installed, the CRC check is possibly mismatched. Try doing a full data refresh in the installers tab, uninstall QTP3R, and reinstall QTP3R.

If you didn't integrate the http://planetelderscrolls.gamespy.com/View.php?view=OblivionMods.Detail&id=3813 and http://www.tesnexus.com/downloads/file.php?id=26756 into your QTP3R package, you should download and apply those right after the QTP3R package. The PyFFI patch isn't required, but is recommended.

Thank's for your response. I didn't change the package while it was still installed, instead I uninstalled the BAIN, deleted it from the Bash Installers folder and created a new BAIN with the Readme in the the right place from my source folder (I always keep the sources of my BAINS). Then I moved the new BAIN to the Bash Installers Folder and installed it again. Even rebuilt my Bashed Patch and recreated DistantLOD with TES4LODGen.exe. Pretty much like a clean install.

Also I have the QTP3:R patch integrated in my BAIN, not the PyFFI patch though. I had planned to PyFFI them on my own with a more up to date version when I got the time to, because the files on TESN are two years old and seem to have the original QTP3 as a source.
