Yeah, you can put anything anywhere and it will stay for as long as you play that character. I often use Caius Cosades' roof as a place to store things until I get a house of my own.
There are a few things to note that you should be aware of though:
1.) If you are playing on X-Box and you put too much in one cell, the "Overflow Loot Bag" will appear and all of the things you place on the ground after that in that cell will appear there. This can supposedly happen on PC too, but I've put thousands of items in a single cell before and it didn't appear.
2.) Since you mention Pelagiad, I believe there is one or two crates in Ahnassi's house that respawn and may cause you to lose what you put in them. But like setting things on the ground, you can put objects into just about any other container in the game and they'll be just fine. They might get marked as stolen if the container belongs to someone, but that doesn't really have any consequence in Morrowind unless you are caught by the guards with a bounty. In that case, just dump your stuff on the bound before paying your bounty.
