I Was writing another chapter in my Book about My character, He eventually found himself going through Fort Farragut and found Lucien Lechance's Base of Operations(Which he killed in the past), He decided to live there, And I'm wondering, Do the containers respawn?

Yeah, But that's not a full list, There is still testing to see if there are any more safe ones.

If I were you, I would test it first. Leave an apple and a set of tongs or something in a few of the barrels and crates scattered around, wait a few days then check.

I think only the Jewelry box is safe, you could see if you can safely put things on the floor by putting some random items on the floor and leaving for 3 days.

UESP used to have almost every single place where you could stay that had at least one safe container in the free house section, but they took them all out because it used to be only one or two safe while the others respawn, pretty dumb if you ask me :(

Okay, I had a few minutes free so I opened Farragut up in the CS. Inside Fort Farragut are: five chests, two sacks, two chests of drawers, an apple barrel and a jewelry case. The two sacks and the jewelry case do not respawn. The other containers respawn.

There ya go.
