I noticed this when I had to reload a save file while trying to remedy the issue in my other topic. Seems if you hit your pip-boy right as it says you level up...you will not and your xp will be glitched. In my case it glitched something like 8760/8750.

Edit: Scratch the pip-boy, this happens if you are about to level up and you wait, and it auto-saves.
