Alright, first off, make sure FNVEdit is in your Fallout New Vegas base directory, the folder with the FalloutNV.exe file. This is usually C:\Program Files\Steam\Steamapps\Common\Fallout New Vegas. If on a 64-bit system, check Program Files (x86).
If that's as should be, try making a new merge patch, then checking in the Fallout New Vegas\Data folder for the merge patch.
Having FNVEdit in the main New Vegas directory should really be all you need to make the program function properly. If it still gives you trouble, you may want to take a look at the (more powerful, more options, slightly intimidating to new users) Wrye Flash NV.
