It means that the weapon/ammo you are using isn't good for that enemy.
When the red shield appears, either switch weapon, ammo type, run away or prepare yourself for a night of shooting it and pumping stimpacks.

Damage Threshold.Look in the game manual and it will tell you about it.

it means that your bullet did not penetrate his armor and it wont until you use a larger caliber or armor piercing rounds
