I told Lydia to go wait for me in our house in Whiterun and she did, but now every possible follower rejects me saying I've already got someone with me. So I went back to Lydia to at least have her re-join me, but she rejects me too saying the same thing. What do I do?

You need to select the "we need to part ways" option; even if waiting, they're still flagged as your follower.

Edit: though having re-read the OP, sounds like it could be a bug...

You need to tell her to part away, not wait, that's why she is still with you

You probably started Companion quests,and you have to go in first dungeon with some dude from companions.Finish that and it will be fixed :foodndrink:
