Committing and getting away with violent crimes seems to cause a lot of trouble with many NPC, there are times when I killed some people and all witnesses got that "bounty x removed from 'said' town" but later went into town and the jarl(not the guards mind you) attacked me on sight.

Maybe that fits your problem?

Lydia is a pain the the you-know-what.

20 minutes after she started following me, I took her out into the woods and shoved a knife into her chest.

Did the same thing with my first wife, except after killing her I dragged her body down to the river, threw it in, and watched it float away. Best day of my (Skyrim) life.

Received the news of her death and some coin from a courier as inheritance later. I guess murder does pay off :)

Companions and spouses are highly overrated. I like being a loner.

I just dont understand why she attacked me in my own house, when I entered it she said: "Who's there?", took her weapon and attacked. i just was confused and watched how Arthis killed her. The only bad thing I did (yet) was the first dark brotherhood quest. I went to the old woman, told her the greedings from that little guy and drived my axe into her face in front of all children in the house. Maybe it was a bug and the "pc" thought I was a thief in my house or something ...

Lydia uses Whackjob logic. To summarize, she's sworn to carry your burdens, up to and including the stuff she loots from your corpse.
