I really loved the perk system in FO3 and NV, they were funny yet useful, you could pick ones that didn't tie directly into any of your skills but helped you as you played the overall game, and i find the new system lacking and constrictive, and makes me get perks just to use a skill that is maxed.
Example, Smithing - at rank 100 you can only upgrade a few random gear sets and cannot create anything beyond Iron and leather armor, that's like saying im skilled enough to make Dragon armor but my character is too lazy to try it....
