You could either buy a house, get married and live in their house or join the College of Winterhold and live in the dorm.

I bought the breezerhome and got all the furnish upgrades.
At this moment I left Lydia there in a chair to guard the house because i've got some realy valuable stuf laying around.

edit:
you can buy the house from the jarls assistend after the jarl ownes you a big fafor

edit2:
you get lydia for the same fafor by the way

edit3:
the house is in whiterun

Nope. She'll just sit in the chair the whole time and annoy you by never being quiet when you walk by. The only people who come in your house are NPCs who start taking to you when you are walking in the door. They finish their sentence and leave. I suppose the guards might come in if you start a fight with her too.

Do any of the other guilds provide a room with safe containers? companions, theives guild, etc...?

My one character is at the college and uses that room there for storage (no chests, just wardrobes, but they are safe as far as I know)
