Do the perks in the Two handed skill tree affect both two handed weapons (greatsword) and dual wielded weapons (2 swords)? Thanks

Nope. Dual Wielding is affected by One-Handed.

Dual-Handed falls under One-Handed. I guess because it's two One-Handed weapons, instead of a one weapon that needs to be held with two hands.
