Combination of bugs giving performance issues, not sure wher

When my play time dropped to around 30 minutes, I knew something was amiss, but I'm not sure how to handle the problems. First bug; I will occasionally get a popup message "(PC) tried to pickpocket (enemy name) and (enemy name) did not care." The enemy is different each time. Second, reading through the latest FCOM thread, the MMM BSA is apparently supposed to be renamed 'FCOM_Convergence_MartsMonsterMod', whereas I originally had it named 'FCOM_Convergence - MMM'.

Changing from the latter to the former has increased playtime to just over an hour, never more. But this has also noticeably decreased the population of creatures in the wild. And lastly, I was using the mod Storms & Sounds for a brief period, and have since uninstalled. Yet the weather effects remain; my rainstorms very rarely stop, and I still see lightning strikes. The only error I can think of that I made during installing is when Pyffing the vanilla meshes, I included the NightMother Statue mesh, which I recall is a no-no.

Can this install be saved? And if I do a clean install, will the problems carry-over from the save files/characters? Any help is appreciated.

If you are using BAIN, then your install will be easy to save. OBMM can also be easy to save, but you need to be very careful when you update the OMOD's. A save file can become corrupt, but if you are using updated versions of the same mods that you were using when you made a save, the save is still viable - even if it shows up in red in the Mods tab of Wrye Bash. You can just sleep through the respawn times in a player owned home to let Oblivion reset, and this is a good idea after updating your installation.
All Natural causes bad weather too, your stormy weather could be completely normal. I had a rain storm from Cheydinhall to Skingrad that lasted for a few days in game.
There are some methods that can be used to make your game more stable besides Streamline and OSR, turing off Water Reflections can help, decreasing the render distances for items manually. Streamsight and Streamview are unpopular, but if you take the time to adjust the settings, they can make the game very stable and work with OSR instead of fighting it. I spent four weeks playing with the settings of OSR and Streamline, but I am enjoying the benefits.

Changing the name of the bsa won't affect either stability or spawns. You either get the resources loaded or not - that's the only thing that different names of the bsa will result in.
