Creating bsa files?

Hello,
I am in the process of updating a mod with alot of new content and thought it would be optimal to have all my modified meshes/textures in bsa to make installations easier and to avoid conflicts with other mods. However, when I add all the files to the bsa, I tried addding a few meshes first as a test and created it. I then removed the model I installed in the bsa friom my mesh folder and started up the game. But ingame the armor mesh was missing. I saved the bsa with no compression, 20% compression and 40% thinking That may have been the issue but it was not.

I am using fallout mod manager that has the built in bsa browser and creator. Is there any thing I need to do for the bsa to load the loaded files. I also noticed in my folder structure I usually have it as meshes/LSB/weapons/shotgun but in the bsa when I open it to view it, it saved it as weapons/shotgun. I thought that may have been the problem so i tested the armor and placed it into the normal armor folder and made another bsa. Didd the same thing the mesh was missing.
