I have the map that came with the game pinned up next to my computer. It's sad that people buying steam versions and such miss out on this, but morrowind is not expensive on ebay/ amazon.
The map on UESP is excellent - I refer to it any time I get stuck. A mod with a good map, or "x marks the spot" maps might be good for some quests. I think if the quest-giver says "go find this place," it should be exactly that... finding it and exploring is part of the game, as is getting lost.
There is a mod called "chalk" that is good for leaving messages for yourself so that you can find your way back, as well as keep yourself from going in circles.
Morrowind pretty much leaves it up to you as to how you want to solve so many of the quests. However, I would prefer a mod that allowed more quest-givers to give you a visual map with clues rather than a waypoint that allowed me to just stare at the compass without even noticing the scenery around me. But you asked for a waypoint mod, and I don't know of one, which is why I'm offering alternatives. Morrowind is very much an exploration game, and getting to know the world and your way around is quite essential. Certainly it can be frustrating trying to find Mt. Kand, but I think they intended it to be challenging, otherwise they would have just allowed you to teleport (fast travel) to your destination.
So, best I can offer is to bookmark this, and use it if you stop having fun looking for something. You're an explorer with a map in hand, not an explorer with a magic compass that knows where you're supposed to walk at all times.

That said.... maybe I'll make that map mod some day. But, I haven't even had time to finish playing through all the factions and quests in Morrowind, and I wouldn't want to make a map for EVERY quest-giver to give out, just the ones where it seems appropriate.
