1) I gave Clover the companion glasses but she never comes with me, not sure if there's a trick for it, but it doesn't really matter, I really don't need her with me.
Companion teleportation has always been tricky. Some people get it to work, some don't. Personally, I'm using a non-standard companion who has a device that teleports her to me when I want, which is good because the glasses never work for me.

1b) However, do you think there's a way to have your companion stay there at CLEP (if you're able to get them there)? Sometimes I prefer to go into some place alone and be sneaky (which is practically impossible when a follower is with you, unless you have them wait far enough back) and have her and my dog stay at Megaton. It would be nifty to have her at least stay there at CLEP, that way if I want some backup or feel like having her with me I could tele to CLEP and get there then tele back. It's not really a big deal, but say I do want her to wait somewhere so I can be sneaky or whatever, having her wait there at CLEP would be better then having to travel back to an area where I left her to wait.

(not related to CLEP) It would be great if there was a way to "call" your companion and dog to you even, does such a mod exist?
I'm not aware of it, but I'm surprised if there isn't. Ultimately though, you can do it yourself with console commands. Look up the companions base ID (not the Ref ID you get when you click on them in console) and then use the command 'moveto player and it will teleport that NPC to your location. You can then order them to wait as normal.

3) How do you get mannequins, and can you dress them up with armor and weapons, like that 1 mod for Oblivion, where you tele to a big room with tons of stands, man, I had a ton of mannequins in there with armor & weapons, and rare stuff on. I wouldn't be like that with Fallout 3, but I wouldn't mind a few mannequins with stuff on display, it would look cool. There's 8 stands in that main room right? Yeah, that's perfect, prolly wouldn't use more than that anyway

3) Is there a set limit to how much you can have in each of those containers?
There are no container limits in Fallout 3.

4) Is there a limit to how much "loose" stuff you can have in the whole area? I was obsessed like that in Morrowind & Oblivion, had tons of swords on display & armor, and after having some vanish and go into the magical "loot bag" that appears out of nowhere when you have too much loose stuff around, or worse, have stuff vanish totally, which I've had happen, I've become a bit weary of just leaving loose stuff around, haven't done it in Fallout 3 much at all, just a few things.
There are also no item limits. Fallout 3 doesn't have 'loot bags' like oblivion, but keep in mind that the the more separate items in an area, the more your computer has to process, so enough stuff will slow things down. That said, I've seen pictures of people that have tossed hundreds of the same item into their house.

5) I took the 1 pair of glasses and gave them to Clover as I mentioned, but I don't need the other (not aware of being able to have more that 1 follower, not including your dog), so I wanted to move them, and put them on the desk or something, but I'm having a similar problem that someone else mentioned. I can pick them up and move them just fine, but when you try to put them onto something like a table, counter, or shelf, they sit there for a split second, but then fall through onto the floor, or maybe it just goes inside the object, not 100% sure, but I think fall through. Either way the glasses vanish, but you see the name of them when moving the mouse over the area where it was/went. Not really a big deal, just wanted to mention it; I just stuck them in the desk drawer for now.
Yup, the glasses do seem to be particularly finicky. Best to leave them where they are or keep them in a container until you need them.

7) This is just a suggestion, again, not really complaining at all, but maybe, just maybe, have 2 mannequin stands one on either side in the bedroom, in replace of those shelves or in addition to them, or maybe display cases instead.
Ironically enough, in the first version of the Clep House, there were two mannequin stands in the bedroom, on either side of the bed. Those were the only places, as the storage area was much, much smaller. Miss Sparkle (with the advice of other people here) decided to move them to the storage room. It was to creepy to have mannequins staring at you in your sleep. :)
