short of starting a new character, the only thing you can do is reload to a save from before you had ed-e destroy the missiles.

Welcome to the forums and sorry there isn't a better solution.

If on pc:
1. Go somewhere not in the dlc and save.
2. Uncheck the dlc in what ever you use to manage your plugins (Fallout New Vegas Loader, FOMM, Wrye Flash, or NVMM) and start it with that new save. Now anything having to do with the dlc is gone from your game.
3. Save again and exit.
4. Readd Lonesome Road to your load order.
5. Start the game up and your ready to play the dlc over again.

An issue with this one is that if you have taken or gained any perks that were added by the DLC, then your save game may not even load after disabling the DLC.

Also you'll lose all items you collected from the DLC.

Always save before you go to a DLC, then you can always just reload the save and restart the DLC- think before you leap ;)

If you're on the PC, you can also just use the console to add it, though DLC items are tricky (the first two letters change according to the DLC's load order)

That can also be fixed by removing the perks before disabling the esm.

Though sometimes you are able to load a save without doing so. I've done it with mod added perks. They were from esp's rather than esm's so there might be a difference or it was because what the perk did.
