FXAA injector overrides FOSEloader?

Does http://fallout3.nexusmods.com/mods/17465 work with FOSE? I usually play off of a desktop shortcut to FOSEloader.exe, but when I put the FXAA injector files into my Fallout 3 folder, that shortcut loads the vanilla loader. Any way to fix this?
