I don't know this issue already have a topic, anyway...
Almost every shops closed in every city regardless of the time. Only a few shops operating in normal way. Is there any solution for this?

I had a few troubles after deactivating the MIGLockpicking mod. It needed a complete uninstall to get locks work again. This can probably cause this issue, but it should be affecting every shops, not just a few ones.
