Never said anything about accepting them into their society.
A ghoul will never become a priestess, legionnaire, breeder, workforce or frumentarii.
Nor will they be considered 'part of their land', like the residents are.
They're just, kinda there. They aren't Legion in any way shape or form nor will the Legion ever acknowledge that, but they aren't their enemies either and can freely roam about their lands as they please without being harassed violently by the Legion.
As to super mutants, I think that Caesar should utilize them, from Jacobstown I constantly hear of how they miss being in Unity, they miss having a purpose, they miss having someone else make the decisions for them. A lot of super mutants want to be used, they want to be soldiers under the command of a leader.
If he allowed them to become part of the army, not as legionnaires but as something else, then they'd have purpose again, they'd have someone else make their decisions for them, they'd have access to weaponry, food and other crap which they like as long as they obey their new master, Caesar.
I don't know whether or not they'd be drawn to one another in Legion, but if they are they could be their own squad which Legion utilizes.
Whenever the Legion needs someone to break through defense they bring in the super mutant squads which have been turned into walking tanks that pulvirizes anything in their way.
But it's a big unanswered question with vague clues that forces us to speculate.
Someone should definitely ask it on Sawyers Formspring, how Super Mutants and Ghouls are treated, respectively.
Cause Jacobstown isn't attacked and Raul has no qualms with Legion.

An idea I had for Fallout 4/5 is that after Lanius is defeated and goes back to his lands he needs to secure his lands and strengthen them before he continues his quest for conquer.
As the NCR is obsessed with trying to kill Legion Lanius asks a bunch of ghouls to help the Legion out. if they turn an entire stretch of miles of land into a radioactive pit which only they can survive in then that can be their land and the Legion will offer trade and alliance with them.
The ghouls, having never had any land of their own, agree to the idea and secures a border between NCR and Legion that becomes the land of their nation.
Lanius was at first going to deceive them, use them for their radiation immunity so that he can secure his Legion.
But after witnessing the power of mutants he has a change of heart and realizes that mutants are useful.
Legion is after all all about practicality, you do what you're good at, someone who knows how to train dogs become a dog trainer, someone who knows how to make healing powder will become an alchemist.
After that the Legion becomes a kind of sanctuary for mutants. In all other corners of the US mutants are generally disliked, but in Legion, they are accepted for their unique mutations.
The storyline of this is between Legion, Barnaky and MLA, MLA wants independence but they are afraid they cannot stand up against Barnaky's Army, but if they help Legion they will lose their independence but become part of a safer, albeit cruel, society.
I think it'd be a nice twist to Legion.
I mean, right now they're pretty much disliked by most people.
But what if they become the nation that treats mutants the best?
