I run multiple copies of Morrowind GOTY on my pc. One of them has my current, modded game which I want to play fullscreen. Another I use to play around with the CS and want to run the game with my mod in windowed mode rather than full screen when I test play my mod. I have a third game folder which is my originally installed game, and I do not mod or touch it other than to clone it.

My problem is that both the current game and the CS folder game use the last screen mode that I used. As an example, I play my current game (at fullscreen). Later, I open the CS folder to play with it a bit and want to test changes. When I run the morrowind.exe in the CS folder, the CS morrowind.exe opens in fullscreen mode, not the windowed mode. I use the launcher in the CS folder to change back to windowed mode with no problem. But then, when I open my current game (different game folder with its own morrowind.exe), the game opens in windowed mode and I have to reconfigure it back to fullscreen.

Is there a way to make the morrowind.exe in the CS folder open in windowed mode and to make the .exe file in my game folder open in fullscreen mode?

Why is whichever morrowind.exe file I run (whether in the CS folder or the game folder) using the mode from the last opened game regardless of which one I chose before.

Setting like Morrowind's resolution are stored in Windows Registry, so I doubt there's anything you can do. Maybe someone with more experience has any idea.
