Depending on what the canon ending is for New Vegas, the Mojave chapter has three options: be wiped out, begin adapting to the wasteland and become something like the Followers, or remain the same and covet their codex. I'm going to assume that the MWBoS has either teamed up with or assimilated the Enclave in Chicago. While they seem to be the best hope that the Brotherhood has, seeing as how the NCR went to war with the West coast, they aren't really the Brotherhood of Steel anymore. They just have the same name, most of the original values no longer apply to them. Then there's the Capitol Wasteland branch... Even with the Enclave tech that they could scavenge, they're screwed in the long run. Unless the Lone Wanderer chose to side with the Enclave, (which is never going to happen,) the super mutants will still be taking control of D.C. Even if all the mutants at Vault 87 were killed, the survivors from downtown coudl easily go back and get the FEV flowing again. Not to mention the heavy slaver and raider presence in the area. They could barely keep the mutants back, losing men fighting the Enclave isn't helping their case. So West coast is assumedly dead, Lyons is going to be taken over by mutants or someone else given time, and the MWBos has pretty much abandoned everything the Brotherhood followed. Unless the Elders at Lost Hills, (assuming they're still alive,) make a treaty like the Mojave did in Vegas, I don't see the true Brotherhood of Steel coming out in any case.
