From what I can tell, I have three main areas left: Boneyard, Cathedral, and the Mutant Factory to the NW.

Which should I save for last, the Cathedral or the Factory? I don't want to prematurely end the game without completing all areas. Or do I not need to worry because (maybe) only returning to Vault 13 will end the game?

No matter really... you have to go to both the cathedral and military base to finish anyway.

And if you need some extra firepower before you go to the Cathedral/Military Base you'll be visiting the Boneyard anyway.
