Best way to stop old scripts from running?

What is the best way to stop a script (and get it removed from save files)? Also, can I reference one script in another script, and stop them that way? In upgrading my mod, I've gone from an esp to an esm, so naturally everything has to be restarted. But, all my scripts also currently have the same names, and I'd like to avoid renaming every script in my new version.

Here is what my papyrus log is currently throwing with the esp removed and the esm barely started:

It's basically 50 of those with varying names right now.
