Justifying a Khajiit in Skyrim

I mean how does this even work? Khajiit are not allowed inside Skyrims holds so why does the player character get free reign? Why the heck are Argonian let into the holds but Khajiit aren't?

It's not that Khajiit aren't allowed into the holds, it's that Khajiit Caravans aren't allowed to enter a city.

This should have been a questline for each hold, to gain first reputation and then be allowed in the cities. Like in Gothic 3.

Actually I looked up NPCs and there is a Khajiit who looks after the Solitude lighthouse, it is not really living in a hold though.

Future dlc needs more Khajiit.

Skyrim is pretty much the polar opposite of Elsewyr and the Khajiit don't really do so well in the cold weather (with all that fur, you'd think they'd be okay, though). That is why you typically don't see many up Skyrim way and those that are there, are there for a quick buck.

This, and Nords do use a lot of Fur in thier Armor, even Miaq is a little nervous about becoming a Rug or Tapestry :D

So the Cold blooded Argonians that hale from a humid marsh can live in relative comfort in Windhelm but the warm blooded and furred Khajiit are having issues?

Argonians aren't cold blooded. That's just an assumption people have made due to their reptilian appearance.

and I wouldn't call how they are living comfortable, they are basically indentured servants.

There's Shavari in Riften. And the one who works in the kitchen at Thalmor Embassy. So you can see there are some Khajiits in settlements but only those who are working with Thalmor. Others who are not working for Thalmor are just traders, bandits, assassins and thieves.
