Twins in the Forge

I've been practicing with merging mods using TES5Edit. It's been mostly successful, except for one strange thing. Other than a few mods refusing to merge properly I've had a strange thing happen to the others that were successful. When I go to the forge I find that the ones that were merged successfully have created doubles in the forge menus which weren't there before I merged them (I checked the original mods and there weren't doubles in the forge when activated). And nope, I made sure the original mods weren't active. As a matter of fact the mods I chose to practice with are ones I've never used in the game before. Anyone know how I can stop this from happening every time I merge a mod?
