Mods not loading correctly in-game

I'm having trouble getting my mods to load up correctly. I'm putting the .esp files in the correct folder, have them selected to load for the game, but for some reason, they don't have any effect in game. I recently downloaded FOMM and GIMP to work on textures, and since then, I can't seem to get things to work correctly. I've tried loading mods individually (only one active at a time) to see if they are interfering with each other, but thats not working. I can't even get a mod as simple as having a pistol on Chet's desk to load in the game. I've restarted my computer and tried a hard reinstall. I'm at a loss. Any help would be appreciated.

This will sound obvious I know, but are you running the launcher as an administrator? Windows 7 can give you problems like this if you aren't.

I'm not. I'll have to give that a try. I just feel like it may have something to do with GIMP or FOMM. I had been able to run new mods fine, but then when I installed the two to work on my own, I couldn't get things to work :/
