What does Indy New Vegas stand for?

You're not stupid, it's pretty vague. Fortunately, the developers have clarified on twitter, formspring and these very forums about various aspects of Indy.

Above all, Indy is anarchy. Keep in mind that while anarchy is typically thought of as complete anything-goes-chaos, anarchy can also mean a simple system where the people govern themselves unofficially and handle every situation as they seem fit, without an official system or code to bind them in how they go about dealing with things.

Yes Man's dialog about becoming more assertive? Nothing to worry about: what was originally interpreted as a message of "I'm going to destroy all humans now" by a lot of people was actually just a "that's Yes Man saying he's gonna reprogram himself so he doesn't have to listen to just ANYONE and only listens to you. Probably smart, given that had Oliver known about this, the Courier would likely be dead.

As for what becomes of the Courier, it's implied he has no interest in regulating people's lives. This is implied basically by the Old World Blues ending, which states he remains within contact of the Big MT for "years to come" and the fact that despite this, the devs are saying Indy is anarchy and not "the Courier takes over."
