First off I think I got this quest WAY to early somehow. Anyways, I randomly got the quest by walking around and it says to speak with General Tullius and receiver orders. I have not done ANY of the civil war stuff (in fact I just started my playthrough) and this is the first mission it wants me to do regarding the war in Skyrim. So anyways, I speak to Tullius outside of Windhelm and we charge in, just me and him. None of the other soldiers are around and as we walk to talk to the Jarl of Windhelm, he keeps getting attacked by Windhelm guards. When I kill the guards to help him out, I get a bounty so that is out of the question. When we finally make it to the Jarl, he is still being attacked and then after some speech options it tells me to kill the Jarl so I do and after that is done, Tullius is STILL being attacked by Windhelm guards. Keep in mind, all is peaceful in Windhelm minus General Tullius constantly being attacked.

Then after the Jarm of Windhelm is dead, I received a quest called "[...]" and it says to speak to Tullius again, only this time, it won't let me as HE IS STILL BEING ATTACKED.

Any ideas? Bug fixes? I have a lot of mods running, maybe someone else has this problem with a specific mod installed? Like I said I think I got the last quest for this whole 'civil war' first by some weird glitch. Thanks for any help.

Also, have you sorted your mods using BOSS? If not, I suggest you do so. Installing the Unofficial patches is also something I highly recommend.
