Yes, the picking up system is made to troll. When you pick up on object it automatically turns upside down. I have a genius idea: when you pick up an object, **drumroll** fix it to the upright position...

That would fix all problems. When have you ever thought, "Gee, I want to turn all my cups upside down today." ?

Oh well. I've found that just before you place it you should find something to roll it off of so that it can flip upright right before you place it (TWSS).

You can also pick the item up above where you want to place it then come down fast with it. The item will flip to the correct orientation if you're fast and land on its base, release quickly and you're done.

This was pretty much my reaction the first time I tried to personalize my home like I did in Oblivion...I thought that I was being dumb for a moment and couldn't figure out the rotate item button :P

The best was when I tried to put something simple on my dining table in Breezehome by first removing all items and then placing the Dragon burial map and a broken sword handle. When I returned, all the previous items were back on the table as they were and the map and handle were underneath the table which prompted a :facepalm: moment...I haven't bothered with decorating since.

I guess I should be thanking Skyrim as in Oblivion I had a serious hoarding and perfectionist problem with arranging my home just right.
