Custom Textures Being Overwritten?

I'm having trouble with my texture replacers. All custom textures don't seem to be overriding Skyrim's .BSA file, AKA they are reverting to defualt.
This is happening with all textures that overwrite defaults, and the only fix seems to be to manually edit the texture's _N file (UV Data???), but that's obviously not an option.
They had been working, the only thing that has changed is that my settings are at low.
Any help will be much appreciated :)

EDIT: I'm not using the official Hi=Res DLC either.
EDIT: Here's an odd example, I'm using aMedianBorns Book of Silence textures, and the Iron Armor's texture's aren't showing up. But the iron helmet textures are.
I'm also using Better Gold (HD Gold), and I had to manually edit Coin01_n.dds to make it show up. The meshes don't seem to be working yet though.
