SkyUI, SKSE, and Skyrim Mod Organizer

I'm doing a clean install of Skyrim. I've installed the current version of http://skse.silverlock.org/ using its installer, and I'm using "Skyrim Mod organizer" to install mods. One of the first mods I'm installing is http://skyrim.nexusmods.com/mods/3863/?, but when I try, the Mod Organizer stops the installation and tells me "The Skyrim Script Extender (SKSE) is not installed".

Given the fact that SKSE is installed, how can I resolve this issue? This has never been an issue before, and I believe I used the same versions of SKSE and SkyUI during the previous install, back in August. Do you think the problem lies with Skyrim Mod Organizer?

Install it manually and ignore the mod manager.
