I have never completed the Dark Brotherhood questline in a Stormcloak governed Skyrim. I was wondering if that effects the plot any, as it would be kind of odd for the emperor and his bodyguards to be in Solitude if the Stormcloaks won the war. Does it change anything?

I agree this would (does) seem kind of odd, but to answer your question...

No, it doesn't change anything to the best of my knowledge. I waited until after finishing the civil war (siding with the Stormcloaks as well) once to start the Dark Brotherhood and didn't notice any difference or change in plot.

Nothing is really affected. You might see some PO Agents in Solitude though.

IIRC, Ulfric will refuse to attack Solitude if the final DB quests are in progress when Solitude's up.

I forgot about this.
Ulfric won't attack Solitude if the Emperor is in the city. He doesn't want to fight Cyrodill.
