Its been a while, but I'm planning a playthrough where I do the MQ first, and then the Civil War later. Is this possible after arranging the peace treaty? Does the war go on, so to speak, after Alduin is delt with?

Yep. I always do the civil war after the main quest. World-ending dragons take priority over petty imperialistic/nationalistic politics.
