"Cerebral" Games

So I've been playing some games lately, in particular ones like The Stanley Parable, Spec Ops: The Line, and even my old copy of Zelda: MM.

After thinking about them, and seeing some online videos, I've found I really like this type of game. It's hard to explain, but games that actually make you think about the story, or make you feel a connection to it.

For example;

The ending of Bioshock 2's Minerva's Den did more to connect me to the city and think about what actually happened there than the proper games did. By focusing on the one character, I was more attached to the story than in the proper games (where I felt like I was just blasting down hallways)

I guess what I'm getting at is, are there other games like this? Ones that actually try to convey something to you, not just present a fun little game.

I haven't seen many games with a serious story that actually try to connect to you. Are there many?

Before anyone suggests, PLEASE do not suggest any "Eastern" type games. I'm completely repulsed by the art-style and hate quicktime and FFBattle system things. (eg. No Final Fantasy) Nothing wrong with them, just not my cup of tea.

EDIT: If this comes off as mildly insane/ nonsensical; it was my best attempt at describing what I mean, so bear with me.

Limbo

Silent Hill (though the gameplay is atrocious)

I'm not sure if this is exactly what you're looking for, but maybe Bastion.

I've never played it before, but Alice:Madness Returns looks like something you may enjoy.

Limbo, forgot about that one. Should try it.

On the note of Silent Hill; Not into horror, but you reminded me that Alan Wake exists. Might give that a go.

Can't say much about the other ones. Alice seems interesting, and I did enjoy the book.

EDIT: VIDEO GAMES AS ART! By looking up Limbo, I was lead to a page on video-games that are more art than game. Most of the ones listed are ones I greatly enjoy. That's what I was getting at!

Don't worry, FF games tend to have problems with making characters to connect with anyway. Side characters? Sure, but main characters never.

I found Bioshock 2 to be interesting as well.

Bioshock series, in my opion is the best game series.

Amnesia the Dark Decent has great story, the only downside is that it is [censored] scary

Hotline: Miami, people blow it off as just an over the top killing game but the story if you follow it an pay attention is great and has some minor twists.
