Stormcloak Civil War Glitch

I've recently begun playing Skyrim again and joined The Stormcloaks. It was all pretty normal until I liberated Whiterun; while the guards were all Stormcliaks the Jarl; the housecarl and the steward had not changed. The same thing happened to Falkreath except this time the guards hadn't changed either. And when I got to the reach the same thing also happened; reporting to Ulfric seemed to work fine but when I was sent to the Hjaalmarch military camp Galmar keeps telling me to go and help the men at fort Sungard which should already be under Stormcloak control. Also throughout the whole civil war questline I've found that some objectives need to be completed twice for them to actually work. For example when I was told to talk to the Steward of Markarth about Talos worship I had to to say 'Reporting in' twice for me to actually receive a quest and a marker; yet when I checked the dresser there were two amulets. While I doubt this is related in anyway I find that jobs in the Ragged Flagon have been glitchy too for example; I've asked Vex to tell me how the jobs work before but when I come back it'll be like I haven't done any of them before. The only things that I can think would have triggered this buggy civil war are my mods or console commands. The console commands I've been using shouldn't have any effect on the civil war from my knowledge. All other quests and questlines appear to be functioning normally at the moment.

Is not completing the Civil war going to make my experience limited?

Any help or explanations will be appreciated, thanks.

Your mods could be the problem, depending on whether or not you use any that alter the civil war quests in any way. Console commands can also permanently bug up the game, if they are not used correctly.

The civil war is one part of the game, so it probably will not impact your game experience too much. There have been reports though that sometimes when the civil war is bugged, it can also bug up other quests in the game; most notably, the main quest, when you get to "Season Unending".

Thank you for your response. The whole reason I really started using console commands was trying to make the cannibals in the ring of namira quest calmed. Because I accidentally attacked Eola when I was clearing out the cave; after that I could not complete the quest without commands. The commands I used were: resetai, setav aggression, stopcombat and player.additem. I also used setstage to complete that quest. Hopefully when I get up to Season Uneneding it'll be fine.
