You'll want to use the 'clean' file in place of the original.
I like to move the original out of 'Data Files' and put it in a 'Dirty' folder under 'Data Files'.
You might not want to disable renaming the file to 'clean' since then it will overwrite the original and you won't have a backup (except for the copy from the original archive you downloaded, so you're ok then if you keep your archives somewhere).

Thank you for the advice, I had something like that in mind because I didn't want the clutter of an unused file in the data files folder. So does the original file even need to be anywhere in the morrowind directory? Because I have a folder on my desktop I'm using for all of my modding things so would it be fine if I put it in there?
And do I clean all mods, as well as things like the Code patch and the Morrowind Patch Project?
