Generally a crash on start up means a mod is missing its masters. What are you using other than boss to manage your mods? The default launcher for Skyrim doesn't seem to show masters, a program like nexus mod manager or wrye bash can tell you if an esp/esm are missing the required master file or not.

I'm betting one of the COT patches you have requires a mod you don't have.

CTD because of missing master....

Disable and enable your mods again one by one and see if the crashes persist. Since the crash is on start up it's relatively easy to isolate.
