So I purchased a retail copy of both Fallout 3: GoTY and Fallout New Vegas: Ultimate Edition. After imputing Fallout 3's code into Steam the base game of Fallout New Vegas (without any DLC) was activated instead. I tried to activate Fallout New Vegas next and it successfully over wrote the base game I just activated (via the Fallout 3 code) with the Ultimate Edition.

Is there any way for me to get a Fallout 3: GoTY code? I'm assuming that my copy of Fallout 3: GoTY had a New Vegas code due to some sort of mistake.

I doubt that's possible. Correct me if I'm wrong but did you install Fallout 3 from disc, and not through a Steam download? If that's the case there's no way that could happen as the Fallout 3 disc version has nothing to do with Steam, only New Vegas does. So I'm not sure why you'd be trying to activate Fallout 3 with Steam.
