If by best you mean most useful in any situation, I'm going with the fully-modded hunting shotgun.

With Shotgun Surgeon, And Stay Back, and all the ammo choices, it covers everything but long-distance sniping.

Smitty Special Plasma Caster...no contest

On normal mode it's pretty decent but hardcoe the weight of the ammunition can become an issue. To get the best from it you also need to build your character right from creation for a high critical build which will cost you more traits and perks. If memory serves, you also need to have a high Science skill to make the best ammo for it while Guns ammunition uses Repair skill which you're going to want to have anyway. So not the "one true weapon" but still a very good one when you factor in the trade offs to use it.
