Is there a way to check which mods were being used on a certain savegame?

Wrye Bash lists every mod used under the save tab.

That it does. It also lists the proper mod load-order for individual saves. (The Wrye-Bash saves tab listing ignores esps such as USIPS Additional Changes.esp that are deactivated and merged into the Bashed Patch.)
