So I got this Auto Doc Sink to work and it offered me a free trait change, so I did it and checked the traits, I had Built to Destroy ans Skilled, I decided not to change it, so I choosed them again, and all my skills got 5 points higher, I was like: "Cool, now I got +10 to everything, shame that I have like 20% penalty to xp", but after short amount of time, I saw that I only have 10% penalty.

Is there a way to get this 20% penalty? I tried taking away trait, but it just took away the penalty, is there a way to use console (the one you activate, not the console version of the game) and make my penalty 20%, or 19%, because 0,9 x 90 is 81, so it would make more sense.

Just tell me the command if you can, please.

This happens with the two traits that change the Exp Rate. Which is why I am careful when choosing them to never change them again, like at the end of the tutorial.

As for the experience change, first thing, can you load a save from before you did this? That is hands down the best way to fix this. As for what you want to do specifically, this will require a mod. You could add the Perk that gives you the skill boosts, then gives you the exp penalty, then console the skills back to where they should be.

I can't do that, because when after I got the perk I finished Old World Blues AND Honest Hearths.

I think I'll just decrase all my stats by five, rather than slowering my exp rate by 10% if there is no console command for it.
