Help! Armature issues

So I have some creatures I am putting together for a mod I am working on. I have parented, bone weighted all the parts and all appears fine in blender and nifskope. When I bring it into the cs I get this: http://i.imgur.com/MX6zRQJ.png The upper body is ok, but the legs, knees, and feet are screwed. Is there any "bind" or "force deform" option in blender or nifskope? Any ideas or suggestions would be greatly appreciated. If anyone would be willing to take a look at it that could be arranged as well. Thanks.

This is coming from someone who converted Oblivion HGEC clothing to Morrowind BB - but in Blender, have you used Pose Mode to see how the bones react when you move them?

Yes. Everything moves as it should. This is what I don't understand about it. It is a biped creature as well, using the default character animations.

Have you tried it in-game? Sometimes a mesh may look bad in the CS but in-game it may look fine.
