CK updated and near to 10000 scripts files are gone.

Why I always have the bad luck compared you people? I copy the contents, and I save my edited vanilla scripts else where.

When I go to paste them back.. they are overwritten by the system ~_~... even the pex files. How is that even possible if I didn't compile anything..?

Speaking of which, I need to put back all the pex files too, which are in the Misc.bsa. Or maybe I should just reinstall the game.

Well at least the pex files are untouched/not recompiled. Glad I didn't use any other mods besides the USKP that changes other vanilla scripts.

No PEX files were harmed during the update. They are normally packed away in the BSA archives anyway.

The only source files removed were the ones Bethesda supplies and even with the old way of updating they would have simply overwritten any changed files. Nothing really changed compared to the old way except that you now need to manually extract the new Scripts.rar file.

Updates have always been a pain if you've modified any of the files. It's just been a while since we had one and people seem to have forgotten who horrible they are. More annoying to me is the overwrite of the SkyrimEditor.ini file but that's what happens with modern ("We know what's best, don't try to configure our software it works best just like we give it to you.") auto-update strategies.

so... I set these to read only:
SkyrimEditor.ini
SkyrimEditorPrefs.ini
SkyrimPrefs.ini
Skyrim.ini
plugins.txt
and backup all my lose scripts.
Did I miss anything? Is that all the files that this update may touch that I need to worry about? I know it will also change the exe files but I want them to change that right?
What I have may be overkill, but I keep them set to read only anyway as a rule.

Setting plugins.txt on read only will forbid you to modify your mods list. This file will never be modified by any update, only by you when you choose what mod you want to use in your current game.

Skyrim.ini and SkyrimPrefs.ini won't be affected by any update either, only by you if you change the options of your game.

Funny thing is that they DID get changed a few times by past updates (I think it was that massive update that steam did when they discovered that the original files could run WITHOUT steam and had to scramble quickly to change out core files, and did so without telling anyone). That is why I started making them read only years ago.

I agree however that this kind of update probably will not happen again. But I prefer them locked up anyway.

So as far as you know I am not missing any other files? What I have now will protect me when I log into steam?

Doubtful; these files are created by the game when you launch it the first time, not by Steam.

Guys guys guys wait... I don't understand if there's someway to fix the script error... When i try to compile a script this error pops up:

Probably u have written the solutions above, but i'm not so good with english and... ehm ehm... i got missed. xD
There's someone that could explain me how to fix this problem?
P.S. I have tried to load also the update master file, but when i start loading CK crashed hard :(

I think you have an issue with UAC in Windows.

If you didn't know, but you can install Skyrim outside of the Steam steamapps subfolder and I have done that which works for me.

Is anyone else having trouble with SKSE? I extracted the rar file as suggested which removed the warning I was getting about the flags file, however I'm still getting compilation issues because it can't find SKSE functions. I checked my Scripts folder and I still have the psc and pex files for SKSE. I also tried reinstalling it but still no luck.

SKSE's source scripts overwrite the game's orginal scripts, so when you unpacked Scripts.rar you overwrote the SKSE versions. You need to reinstall SKSE's .psc files so they replace the default game versions again.
